I'm not sure if SH3 makes any registry changes...if so then you might still have a problem....you could try and simply delete the folder manually but if you still had problems then i'm thinking a re-format might be the only solution unless you're savvy at searching the registry and removing all associated entries.

Actually, i had all my mods installed including the merchant fleet mod before i applied the patch and i encountered no problems whatsoever
