If you look at Ransom's face when that first life form is killed he shows remorse. The population of the life forms is never disscussed. Also he sacrifices him self and his ship when he loses the ability to return home and knows Voyager is the best places for the remainder of his crew. A Captain has a duty to his crew that transcends any oath he took.

I haven't seem that episode in a while maybe the Enterprise did escape. If the ship didn't escape he would be breaking the Prime Directive to save it.

That was because Ransom found a way to penetrate their shields, otherwise the Equinox didn't stand a chance. Ransom also had their force field emitter so Voyager was vulnerable to the life forms and Equinox was not.
