It's important to know where your games root folder is. If you've forgotten, do a search. Windows XP defaults to "C:/Program Files/Ubisoft/Silent Hunter Wolves of the Pacific". Vista/Windows7 will be different. Using "Windows Explorer" is the best way of navigating through the computer folders to get to the games root folder.
Once JSGME is installed correctly, open it and under the "Tasks" menu, have JSGME "Take a Snapshot" of your fresh game files. This will give you an idea of what has been "left behind" when shuffling mods in and out. Will the stock game files change as you move mods in and out? Does a bear xxxx in the woods!?!

Thank you CapnScurvy for your reply. I installed JSGME in my Silent Hunter Wolves of the Pacific folder. When I opened it, the 'Mod' folder was inside the JSGME folder. I took a snapshot of the game files. Extracted TMO 2.5 into the Mod folder, activated the mod. I still get the vanilla opening to the SHIV. I still haven't found what I'm doing wrong.
