More seriously, did you save the game around that time. It's a bug that's never been fixed that any time you save near a harbor and then reload the game all the scripted ships lose their waypoints and run aground or into each other. |
As Steve correctly states....anything within rendering range (32ish km) will often lose their scripted waypoints.
