I have what I believe is a similar problem with SH3 but no mods. I also use a weps officer, but I usually leave automatic targeting on. However, after crippling a ship to a standstill (or nearly so), I like to set up for a shot under the target's bow because the automatically-aimed first shot usually hits in aft half of the ship.
I find that if the target was traveling at, por ejemplo, 7 knots before the first torpedo hit it, when I look at the TDC page for manual entry, the target speed is still set to 7 knots. I've lost a lot of torpedoes because they shot way out in front of the target based upon its earlier speed.
If I remember to set speed to zero, and click on the target in the scope or UZO, the speed wheel reverts to target's original speed.
