Your request makes no sense in my eyes, of course it would be easy just to have just one file with all the mods up to date but every user owns a different machine and has a different need what he wants to be modded. For myself I am using GWX as my base since this mod delivers most of the things I like. For all the other things I use the generic mod enabler for testing and for adding different mods. Until now without any Problems, I also use the modified exe and several other mods side by side withe the GWX-mod. I think you just should start with GWX and then you have a good base-experience, adding some ships isn´t a problem, the only problem I had during the last few years have been with different GUIs. Give it a try and create your flavoured to taste SH III, and for all cases: just backup your mods folder if anything goes wrong.
