9 knots is the most fuel efficient speed, two thirds is actually 10 or 11 kts. Click on the little button at the bottom left of the telegraph (speed thing) and you can select your own speed.

Well, if you are in recharge mode, one diesel will stop working a propeller and will charge the battery. This reduces speed. However, theres a glitch in the game so if you are stopped and in recharge mode, no diesels aren't using fuel but the batteries do recharge.

No, you can't refuel at neutral ports.

Also, you don't need to go back to base literally. Just exit the patrol while surfaced and with no enemies in sight. You will automatically be transported back to your home port. Not really realistic, but it makes your boring waiting time lower.
