Few files have to be changed to operate NYGM with SH3 Commander. Allmost all NYGM mods have Documentation folders where clear instructions are found. Add Harbour Trraffic mod too.

I use M.E.P v3 with NYGM and recommend to use it if your PC can handle it. Only problem so far with M.E.P v3 and NYGM is vampire night vision fix.
