If you messed up your game files by installing mods manually then the best, easiest and surest solution is to re-install everything. You could waste a lot of time finding that single file that is corrupt. And then wondering how it should be repaired.
When manually editing game files always make sure you keep a backup of your game-folder!
The suggestion to use JSGME is because it can install mods and make them undone with a single click, while automatically making backups and give file-conflict warnings. But it requires the files and folders of the mod to be set-up in the right way, as they would be found in the actual game-folder.
Also the file-conflict warning gives you a head up that another mod might actually be breaking the stuff an earlier installed mod has change. Like for example your navigator functions not working, could be the result of mods installed after the TDW snorkel mod. (if you did!?!)
