How are you starting "on the edge of the bay"? Are you using SH3 Commander? "Start At Sea" option? If so, I seem to recall that St Nazaire is in the wrong location in the stock game, and one of the mods moves it to the correct place. Starting at sea may place you off the original location.
All that said, it's just vague memories and I don't use that option, so I could be totally wrong.
