Since your using Steam, let me add this caveat to FK's (very acccurate) suggestion:

If SHC is not closing when you launch SH3, DO NOT set it to auto rollback. I have found that doing this causes weird issues that might be caused by SHC rolling back some files that it shouldn't. My copy of SHC relaunches just after i hit the launch SH3 button, but before SH3 can come up. I think it's due to a steam related delay.

I ONLY rollback befre adding a new mod, while in port. Never at sea. I've lost a couple careers from rolling back while at sea.

While i will admit I have not heard of anybody else actually having these same issues, it is the work around I have to deal with.
