There are a lot of issues that can come up with Win7, but as far as just getting the game, GWX, and Commander installed, here are the basics.
1. Install the game. On Win7 it's recommended that you install it somewhere other than the default location, i.e., don't let it install in either of the Program Files directories. Make another directory somewhere and install it there.
2. Get GWX3 from Jimbuna's Gamefront site:

You will need all the GWX3 bin files and the GWX3.exe file. Download and save all the files to your Desktop or the same folder on your local computer. They must be in the same location for the installer to find everything it needs when you start the installation process.
(There is also single file torrent version if you look through the stuff at the URL above.)
Install GWX3 by double-clicking on the GWX3.exe file and pointing the installer to your game folder (if you followed the instructions about not installing the game to the default location, the GWX3 installer will not automatically find it).
3. JSGME will be included automatically with your GWX3 installation, but it's an older version. You can open it and use the Update feature to get the newest version.
4. You can get the latest version of Commander here:

With GWX3 you will also need the special config files for GWX + Commander:

Install Commander, then run the self-installer for the config files.

The only part of GWX that you can load via JSGME are the optional GWX mods that you get with the GWX installation; the full supermod must be installed first, and that's not done by enabling it in JSGME.
