I had (and still have) a problem with the flags because of the interior mod I'm using. I got the flags to work (like they said; have a watch officer on deck. The two commands are Shift+F and Command+F) but I did this at the expense of not having open hatches. I went back to having the Hatches open and close. I'm still trying to get both to work at the same time.
If you're using an interior mod this might be your problem. If not, then you might get this solved even easier by just trying to load the mod in a differant sequence.
You should be very close as I can say after having a glitch with this mod myself that it does work.
