Ok yeah the merging might not work with OHII - I wouldn't recommend it. I only mentioned it for Magnum Opus as that's confirmed to work for MO Patch 2, though I installed mine with JSGME anyway for easy add/remove. As a general rule never merge mods - that's what JSGME is for.
That sounds like New UIs going wonky and it's been encountered a lot by new chaps getting their installs slightly wrong. Always install them separately.
One thing to try might be to just install IRAI, FX & New UIs, then start the game and check you get the new UI options - then exit and install the others.
