Easy! It's supposed to work that way. While the batteries charge, one of the diesels is running the generator and not the screw, thus this. On German U-boats (unlike American subs), the surface propulsion was direct drive, i.e. the diesels physically turning the prop shafts (as opposed to being simply used to provide electricity for electric motors to turn the shafts, as on US boats). So here the idea is that one of the diesels is not being used for that, instead driving the generator while the batteries are charging.

This isn't necessarily accurate because the U-boats did have a gear mechanism to turn both screws off one diesel, but I'm not 100% sure whether this applied to battery-charging. In any case, that along with the loss of speed is a fair compromise - either way, one of your engines isn't pushing the sub along while your batteries charge and you lose speed. Turn on standard propulsion, and batteries will no longer charge - so be careful!
