All the Axis bases have ASW defenses, why wouldn't they? There's a war on, lol. You put defenses around your own harbors because you can tell your own people where they are. You just don't tell the
enemy where they are. Mostly they are around the edges of the harbor entrances, as long as you stay in the middle of the channel in and out (or just follow your minesweeper escort, that's what he's there for) you should be fine. At any rate there is a drag-down chart in your Nav Map screen that shows you where they are.
There's no reason for a vessel that is welcome in the harbor not to run right up the middle of the channel. With the enemy it's a different matter and as was noted above, the defenses are there to keep them from sneaking in undetected.
