I agree totally with SailorSteve, you need the drydock. That's why I was surprised that my boat had been fully repaired. IIRC, my hull was down to about 74% when I reached the Thalia, so I must have been there for almost a month.. Perhaps if the repairs at supply ships were capped in some way, say up to maximim 10% hull repairs only, or a maximum of perhaps 90% attainable on your hull integrity after repairs. Something to at least give you the incentive to make the long trek back to your home base for a full refit, other than just upgrades.
