Doesn't a screen pop up asking for you orders when a ship/aircraft is spotted? You can select what you want to do and set it as a default. Dive to periscope depth is one of those IIRC. It is a slower dive though but you don't over exert yourself pressing keys.

I use Key Mapper in SH4 and a similar one in SH3.
For example I have surface, lower whole scope(both scopes) and ahead standard on the S key. No more forgetting to lower my scope when I surface, going into TC and realizing a day later, my periscope has been up the whole time.

In SH3, I man my deck gun, fire at will, and aim at waterline with just CTRL+G.
I have a whole list of keyboard commands for both games. Saves time.

If I dive at regular speed in ATO, the aircraft gets me. And I spend most of the time fixing the demage to my beloved U-Boat. Fixing the U-Boat in ATO takes a LONG TIME, and sometimes you sink regardless. Sailor Steve is telling me I am a dead man! The best solution is too start with a crash dive, and when the boat starts submerging to shift to periscope depth. I just want to do it with one stroke of the keyboard rather than two. If the chocie is between death (and 24 virgins in heaven?) and realism, I prefer to survive.
