So I took the additions that Dfa_Flag_Pennant makes (it only adds lines, it doesn't really conflict with anything) and copied them over with WinMerge. But still, my flag and antenna don't automatically lower..

Ah, I'm in the process of doing the same thing with several versions of those files... including some of Anvart's flags and whatnot.
I haven't played with any of the mods yet, but if you've successfully merged the files there should be no issues stemming from missing or overwritten commands.
