I too wanted to remove "Dooms Decks" and did it like this:
Before activating Magnus Opus delete the following files from folder data\Textures\TNormal\tex:
Uboat7A_deck.dds 1366 KB
Uboat7B_deck.dds 1366 KB
Uboat7C_deck.dds 1366 KB
Uboat7C41_deck.dds 1366 KB
Worked form me.
