Since the card is onboard would also check for firmware updates for your chipset. The card itself may or may not have firmware updates, the board likely will. Since they share the same chassis and directly affect each other in a more hardwired way than a PCIe a bug in the chipset can be causing this otherwise unexplainable behavior.

If the case has any expansion slots at all, you should be able to get a 6600 GT in PCI format; granted it will cost a bit more but is a much better card that what you've got.
