As Steve has noted, the corrupted save game problem exists in the stock game and is not a byproduct of GWX or Commander.
The starting point of zero degrees long/lat is also a known issue but for the life of me I can't remember if a specific cause has been pinned down... IIRC it has something to do with trying to start from a base or flotilla (or some combo of the two) that is historically inaccurate for the in-game date, leading to the game not knowing where to place you on the map. I could be wrong though.

Did you try to load a save from earlier in your career? If so I'm pretty sure the game will have automatically deleted every save made after it. Once that happens I think they are irretrievable. Also a stock game "feature."
