I'm experiencing sometimes this problem too. What I do, is load the save "Autosave on leaving base", because usually this one works.
And when the game starts, push the escape button - Load game - and load the save you wanted before. You'll see that it loads.
When you return to base after finishing this patrol, everything will work back normal and you won't loose your patrol achievements.
