Placing things too close together should NOT generate an "Error", it should generate a "Warning" and you can still save a mission with a 'warning' in it. You can not save a mission with an 'error', the only 'error' I have seen is not having a player's sub either because you forgot to put it in or not selecting the box to make it 'Human Controlled".
You either correct the error or you go to the Mission/Parameters and select "Ignore Player Submarines" if you don't want one in there.

I have never seen any other "errors" so if that is not it, let us know what the error is. Like I stated a 'warning' will still allow you to save the mission. But is usually an indication that the mission may do something you don't expect it to. For example if the ships are too close together you may start the mission and have one of the ship suddenly go full reverse to avoid what the game thinks will be a collision.
But you will also get the same 'warning' if the ships are too close together because they are docked next to each other, and that will not cause any problems at all with the game, but it will still generate the 'warning'.

So, you are right that "Errors" must be fixed to save, "Warnings" do not have to be fixed.
