I too have/had this problem and likes others read through a lot of topics. It still seems that there's no definite solution for this problem. I'm running SH3 with GWX3 Gold, no other mods. I can't call it a solution but what seemed to help me was :
- saving always in command-room ( i usually saved in the map-screen)
- saving always with different save-name

You may give it a try.
