Your mod would then work without user options file at all, and who would like to modify default, would only need to add the modified lines to settings, without the need of going through all the then redundant default.

Also transitions between mod's versions would be less painful, as old config files would be compatible upwards (unless names on variables would change).
I'm writing an app that will gather all the settings from an old version and apply them to a new version when you upgrade. I'm just not finished writing the code for it yet. With this then you will only need to edit the new options included in the new version.
