I've got a folder on my external drive where I unzip all the mods I download, so I can go in and peruse the files they add/use without messing about in any of my MODS folders in the program files. I've learned never to enable a mod without looking at what files it adds or (especially) overwrites. But then JSGME makes this easier, if I get a notice there that something from another mod is being overwritten and I wasn't expecting it I know I gotta go back and recheck some things.
I've manually edited the game's basic.cfg file so that never gets overwritten, if I have to make more edits for an additional mod I just do it manually (and like you I keep a copies of the original and all the edits, with notes about what got changed). More and more though I'm finding it easier to do those edits through Commander and let it overwrite stuff when the game loads, that way the file that's in the game folder is the original but all my desired changes are still there when I'm playing.
