Sorry, you need to be heading to a
blue base,
greens are neutral - and while the won't shoot you (unless you shoot first!) they don't help out either
The messages you get from BdU are just for immersion and I don't think you have to obey them
Edit: If you can't find/reach a base you may find a resupply vessel, also in blue, to 'dock' at and, well, resupply...
