In a single mission I don't think you get an option to dock anywhere - it doesn't play out as a "patrol" in the same sense as when you're in career mode. With some of the missions you don't even start at a base, the game loads with you already at sea in whatever location is relevant to the mission you selected.
So when you're ready to stop playing, you can either continue the mission and remain at sea, or you can abandon it by "returning to base" - which just means you go back to the menu and your playing session is over.
