It seems that the morale of your crew is way down and they're being insubordinate. I believe this morale "bug" was fixed in the 1.2 patch from Ubi. If you have this patch, you should consider downloading this mod:
http://www.subsim.com/radioroom//dow...o=file&id=1568, which forces the crew to obey, despite how unhappy they may be.
