I am not naval historian but if amount of flotillas in SH3 is limited to eight I think actual selection is right. Quick research and here you are historical data.
U-boat combat flotillas 1941-45:
1. Atlantic Ocean:
a. France:
- 1 Flotilla: 6.1941-8.1944 Brest - VIIB/C/D
- 2 Flotilla: 7.1941-8.1944 Lorient - IXB/C
- 3 Flotilla: 10.1941-10.1944 La Pallice/La Rochelle - VIIB/C
- 6 Flotilla: 2.1942-8.1944 St. Nazare - VIIB/C
- 7 Flotilla: 9.1940-9.1944 St. Nazaire - VIIB/C
- 9 Flotilla: 3.1942-9.1944 Brest - VIIC/D
- 10 Flotilla: 1.1942-8.1944 Lorient - IXC
- 12 Flotilla: 1.1943-8.1944 Bordeaux - IXD
b. Norway:
- 11 Flotilla: 5.1942-5.1945 Bergen - VIIC
- 13 Flotilla: 7.1943-9.1945 Trondheim - VIIC -> mainly being 7 Flotilla escaped from France
- 14 Flotilla: 12.1944-9.1945 Narvik - VIIC
c. Germany:
- 33 Flotilla: 9.1944-9.1945 Flensburg - remaining VIIC, IXC/D U-boats from France
3. Mediterranean:
- 23 Flotilla: 9.1941-5.1942 Salamis - VIIB/C -> later merged with 29th Flotilla
- 29 Flotilla: 12.1941- 9.1944 La Spezia/Tulon - VIIB/C
4. Black Sea:
- 30 Flotilla: 10.1941-9.1944 Costanza - IIB
5. Indian Ocean:
- "Monsun" Group: 8.1943-9.1945 Penang - IXC/D
My comment - So lacking flotillas are less important because:
- 3rd, 6th and 9th Flotillas were simply another three of five Type VII equipped flotillas based in France so nothing new would be introduced here aside of some mess because they were partially stationed in the same ports (Brest, St. Nazaire).
- 7th Flotilla is replaced in mid-1944 by 13th Flotilla operating from Norway which is not entirety true because 13th Flotilla was founded in 1943.
- 14th Flotilla was very small eight U-boat strong force formed in Norway on December, 1944 - not very important flotilla at all.
- 23th Flotilla is merged with 29th Flotilla as it was in real life except first half of 1942.
- "Monsun" Group is recreated by 10th Flotilla but as I correctly recall almost equal number of U-boats sent to the Indian Ocean came from 12th Flotilla
