You only need to run the JSGME once , when you install the mods. After that the mods stay installed until you use the JSGME to uninstal them.

Now - if you install mods whilst your U boat is out at sea you
may have all kinds of problems and I wonder if this is what is causing your issues.
Have you tried uninstalling all of the mods you have, and seeing if the game runs ok without them? If this is the case , it might be best to wait till your next patrol is over (and you are safely in your home port) and then try installing them (just the once mind you).
