3 days after leaving base, a storm rose. It was really a living hell, the boat was jumping out of the water (almost), sometimes the conning tower was even totally submerged, and the propeller was often out of water (which in reality would be very bad for the transmission).

yep.
one can get even sea-sick just by standing on the bridge watching the horrible wheather the Northern Atlantic is able to brew.
it's absolutely normal that waves crest over the conning-tower in bad wheather. sometimes it got so unbearable that the U-Boot submerged and tried to sit out the storm.
