Major modding in almost all games works better if you make copies of a fresh install rather than copy a modded installation. Having gone through all of this with other games (mostly RTW with various mods)

You are actually on the money as far as copying the whole directory to a different location.

I'm set up like this

c:\ubisoft\sh4_base (a clean non-modded 1.5 installation)
c:\ubisoft\sh4_modded (vanilla with certain mods I like)
c:\ubisoft\sh4_rfb (modded with Real Fleet Boat)

The second two directories started as copies of the first, then I applied mods as I wished for them.

As far as starting them, the executable (sh4.exe) will run whatever is in it's directory, so running the sh4.exe in c:\ubisoft\sh4_rfb will run Real Fleet Boat, running the sh4.exe in c:\ubisoft\sh4_modded will run the vanilla version with whatever mods I have enabled.

I just created shortcuts to each sh4.exe and named them appropriately.

It is really one of those things that you think "it can't be that easy" and on paper looks more complex than it really is.

If you are going to do multiple directories, I'd suggest getting the multish4 mod so you can have seperate save game directories for each version, not necessary but saves confusion.
