Found the solution: The problem is the Mod "Fistful of Emblems", additional tower emblems for your sub.

If this mod is installed the page for the 2nd Flak position will not show up in upgrade screen.

I'll go and tell the mod makers.

edit: This issue is already known with this Mod - there is a workaround, so look at the modpage here:
