Any time you want to quit out of a mission, as long as a) you are surfaced, and b) undetected by the enemy, you may press the ESC key, which will take you to the game management screen. On the lower right, you should see either 1) End Patrol (or somesuch thing) or 2) Dock at XXX, where XXX is the name of a friendly base of which you are within 20-30 km of. Click on those words on the lower right, and your mission ends.
