Reece, are you running WAC or GWX, you mentioned the sdl file so I'm thinking the latter? I'm sure there is not a perfect match between Sub Pens and GWX, and whatever other mods you have enabled. The boot.ini may only be needed by WAC users, since WAC is so large.

I am running my own super-mod, it has bits from GWX2.1, GWX3, NYGM, can't think of them all, somewhere around 150 mods!!
Since the boot.ini is a system file I thought that this alone might allow SHIII to use 3Gb instead of 2Gb, and the Vista/Win7 patch to utilize 4Gb on those systems.
