I have the same problem, I thought I had screwed up and hadn't loaded any for my first patrol but upon preparing for my second patrol, I saw there is no need to load deck gun ammo. I started my 2nd patrol and still had no ammo. I have:
SHIII v1.4
JSGME
GWX 3
16km atmosphere
open hatch mod
alternative flotillas
enhanced damage effects
integrated orders
no medals on crew

Any help would be appreciated, especially any help that didn't negate my first patrol.

NEVERMIND! I did some more looking and saw jimbuna's comment to click on the HE shell to get the ammo to show up and load. Thanks!
