I'm sure the GWX devs will be along soon. I suppose we could try the obvious ones first:

Are you saving in the middle of combat or just after? This can cause problems if you are. One needs to be relatively clear of all other surface ships (30km or so) to ensure a good save.

Also, are you trying to save during the first mission of a career? This can cause problems too. One really shouldn't mod, upgrade or save during a first mission, until you dock back at base.
