I solved it by erasing all waypoints and re-plotted (very long waypoints) my course back to base. It appears that that problem was related to the save file on that one patrol. My sub sometimes stoped when reaching a waypoint. Dumb when on time acceleration especially, as you lose time.
re-plotting the course solves the problem though.
