I assume you didn't get a ship sunk message. In shallow water it's hard sometimes to get a sunk message. They ofter stick out of the water. I've found you basically gotta blow the crap out of them....Keep at it. If you can give it more time. Even merchants can do this.

I think it's because they either register sunk if they go below the water far enough or have enough damage zone points that they are blown up or totally flooded, but I would send a few more torps their way..
