heheh... I wasn't specific enough. It turns out that the depth chrages had damaged me, and the damage control crew I assigned to fix the damage weren't doing anything for 5 minutes because of silent running. At that point the sinking was unrecoverable.
I hadn't played the game in a while, so I forgot that silent running also keep damage control from doing its job.
