Unless you use a non-RUb crew with RUb, that is the way RUb fatigue works. It takes a bit to understand how and why, but I assure you, as someone who's played hundreds of hours in the game - RUb has the best and most balanced fatigue solution available.

With proper management, you should have no problems with fatigue in RUb impeding any serious functions on the boat.

The fact that the DD 3D models seem to have radar in no way implies that they actually have and use radar. Not related to RUb.

Not related to RUb. At worst, possibly related to the Friendly Harbor Traffic mod, but I also doubt it as it's well-tested.
Planes in mid-air have probably crashed into terrain that has not been rendered in your bubble. Ships in buildings is a problem with placement ships that spawn in port since patch 1.4, and not RUb.
