Others have posted similar sightings of secret "lUft-boats" undergoing sea trials. They were never heard of again.
I'd say its a bug because you saved close to, or within, the harbour confines. Could have been worse. You could have had a corrupt save and lost it completely.
To minimise such bugs, you should never save close to land or harbours.
