I'm not sure about everything you're asking but some things sound like you would like to revert some specific things back to the way they were without the RUb mod.

So have a look at the Unreal Uboat Mod.

As for no harbor traffic, your best bet is to download and install the latest version of the Harbour Traffic Mod. A RUb compatible version is available. Look here.
