Yes it is possible for one ships explosion to destroy another ship. Found this one out while playing with the mission editor and a merchant carrying ammo. As for the sinking of Yamato, you hit the thermal exhaust port.

No seriously it sounds like you hit the forward magazine for the 18in shells or the powder.
