You could separate the windows from the main mesh, and import this object twice in your .dat file.
The first one ("surface_windows") will use the normal glass texture and will have a "visible_underwater=false" controller, so it's only visible on the surface.
The second one "glow_windows" can use the same method as used in SH3 for neutral lit ships + a "visible_underwater=true" controller.

That's what I've got going right now. Two sets of windows one for above water and one for below.
