In the same folder that your SH3 was installed (i.e. C:\Program Files\Ubisoft\SilentHunterIII).
Then instead of launching SHIII from your desktop icon you must execute the SH3Cmdr.exe file.
BTW, when you unzip SH3Cmdr there is a full readme text file...
