How are multiple installs stored in the registry? I'm sure something can be done.

Have you tried (shameless plug) the Generic Mod Enabler? Prior to writing it I tended to install a game once, then copy and paste it, thus essentially creating a "clean backup". I then left it alone. Then, if the modded version became corrupt, I just deleted it and renamed the backup (by recopying). Haven't had to do that for quite a while though, 'cause the Mod Enabler helps me out.
