An alternative solution that I use is NoteTab to open 2 cfg files (any 2 text files) to compare them and list the differences in a 3rd tab. Then I go down the differences list and edit in the commands (or whatever) I want to use in my install. NoteTab will even handle comparisons of large files like menu_1024_768.ini.
http://www.notetab.com/ - I think it's a Swiss program, I've been using it for years. There is a free version. It is like Windows Notepad on steroids.

winmerge is free too and i think it makes things so much easier to find, see, and copy text file differences.
just open both files and it highlights any differences then you click the one you want to use and tell it to copy to the other file. it will copy in either direction so which file you open first doesnt matter as long as you remember to save before exiting.
